Point Mutation Lab

Students understand that a single DNA base change alters an mRNA codon, and that its effect on the protein depends strongly on the type and position of the mutation: a substitution can be silent, missense, or nonsense, while a one-base insertion or deletion shifts the reading frame (frameshift).

Predict (before you touch anything)

If one DNA base is replaced by another, do you think one amino acid in the protein always changes?💡 1つのアミノ酸を指定するコドンが、1種類だけとは限らないことを思い出しましょう。Remember that an amino acid is not always specified by just one codon.
Which do you think changes a protein more: substituting one base, or inserting or deleting one base?💡 mRNAは3塩基ずつ区切って読まれます。 mRNA is read in groups of three bases. What happens to the groups after a point where one base is added or removed?

Try it

When the page opens it auto-plays the wild type and then the mutant. In the wild type, watch RNA polymerase move left to right along the DNA as the mRNA (T becomes U) grows, then the ribosome read 3 bases (one codon) at a time as amino acids are linked. (After "Reset", replay the same flow with "Transcribe" → "Translate".)
Under "Try an example", press "Silent" and then "Missense", and compare the explanation under "Result (automatic classification)" with the mRNA and protein lines in "Wild type vs. mutant".
Press "Nonsense" (base #9, C→A), then "Play mutant", and watch where the ribosome stops and how long the polypeptide is.
Press "Frameshift" (insert T at base #10) and "Play mutant", and check the codon boundary lines and the pink band. Then press "Deletion", keep the "Mutation position" slider at 10, and look at the comparison.
Choose "Substitution", move the "Mutation position" slider, pick a new base (A/T/G/C), and search for positions and bases that give a silent or a nonsense result.

Check

In the "Silent" example, which codon changed, how, and what happened to the amino acid?→ 2番目のコドンがGCC→GCAに変わったが、どちらもAla(アラニン)を指定するので、アミノ酸配列は変わらなかった(コドンの縮重)。Codon 2 changed from GCC to GCA, but both code for Ala (alanine), so the amino acid sequence did not change (the genetic code is redundant).
In the "Nonsense" example, how many amino acids did the polypeptide have? Compare it with the wild type.→ 3番目のコドンがUAC(Tyr)→UAA(終止コドン)に変わり、リボソームがそこで停止したため、Met-Alaの2個だけになった(野生型は9個)。Codon 3 changed from UAC (Tyr) to UAA (a stop codon), so the ribosome stopped there and the chain was only Met-Ala, 2 amino acids (wild type: 9).
In the "Frameshift" example, from which codon did the amino acid sequence change, and what happened after that?→ 挿入した位置(10番目)を含む4番目のコドンから後ろの区切りがすべて1塩基ずれ、4番目がUAA(終止)になったため、Met-Ala-Tyrの3個で翻訳が止まった。From codon 4 (which contains the insertion at base #10), every codon boundary shifted by one base, and codon 4 became UAA (stop), so translation ended at Met-Ala-Tyr, only 3 amino acids.
When you chose "Deletion" at base #10, what happened to the amino acid sequence and the stop codon?→ 4番目以降のアミノ酸がLys-Trp-Leu-Glu-Phe-GlyからSer-Gly-Trp-Asn-Ser-Valへと一括して6個変わり、ずれた読み枠では終止コドンが現れず配列の末端まで翻訳が続いた。From codon 4 on, all six amino acids changed at once, from Lys-Trp-Leu-Glu-Phe-Gly to Ser-Gly-Trp-Asn-Ser-Val, and no stop codon appeared in the shifted frame, so translation continued to the end of the sequence.

Think further

Why does a one-base insertion or deletion usually affect the protein more than a one-base substitution?→ mRNAは開始コドンから3塩基ずつ区切って読まれるため、挿入・欠失があるとそこから後ろのコドンの区切り(読み枠)がすべてずれ、下流のアミノ酸が一括して変わったり、途中で終止コドンが現れたりする。 mRNA is read three bases at a time from the start codon, so an insertion or deletion shifts every codon boundary (the reading frame) after it; all downstream amino acids can change and a stop codon may appear early. A substitution changes only one codon, so at most one amino acid changes (or a stop appears).
Using the codon table, explain why substitutions at the third base of a codon are often silent.→ 多くのアミノ酸は、1・2番目の塩基が同じで3番目だけが異なる複数のコドン(例:GCU・GCC・GCA・GCGはすべてAla)で指定されるため、3番目の塩基が変わっても同じアミノ酸になることが多い。 Many amino acids are coded by several codons that share the first two bases and differ only in the third (for example GCU, GCC, GCA and GCG all code for Ala), so changing the third base often gives the same amino acid. In the simulation, C→A at base #6 (the third base of codon 2) was silent.

The DNA shown is the coding (non-template) strand, and the mRNA is drawn as that sequence with T replaced by U (real RNA polymerase reads the template strand). Because the sequence is only 30 bases, a frameshift with no new stop codon appears to end at the end of the sequence, but in a real cell the ribosome would read farther downstream. Some positions give special cases outside the four main types, such as "Nonstop" or "Start codon lost"; these can be used as extensions.
