How Immunity Works (Innate → Adaptive)
Students understand that when pathogens invade, non-specific innate immunity (phagocytosis) acts first, followed by adaptive (humoral) immunity — antigen presentation → helper T cell activation → B cells becoming plasma cells → specific neutralization by antibodies — and that because memory cells remain, a second invasion by the same antigen produces antibodies faster and in larger amounts (secondary response).

Predict (before you touch anything)
When pathogens enter the body, do you think antibodies are made right away, or does it take time?💡 抗体をつくる細胞が、どの病原体に対する抗体をつくればよいかを「知る」までに、どんな段階が必要か考えてみましょう。Think about what steps are needed before the antibody-making cells "know" which pathogen to make antibodies against.
When infected by the same pathogen a second time, how do you think antibody production will differ from the first time? What about a different pathogen with a different shape?💡 1回目の感染のあとに、体の中に何が残るかに注目しましょう。Focus on what remains in the body after the first infection.
Try it
With the starting settings (Pathogens added: 20, Memory B cells: 3, Antibody production rate: ×1.0), watch the first infection to the end. Following the explanation line and the "Stage (1)/8 to (8)/8" display, check in order: macrophages eating, antigen presentation on MHC (the flag), activation of the matching helper T cell, B cell → plasma cells, and Y-shaped antibodies.
When playback ends, read the peak of the 1st infection (○) curve on the graph (antibody amount / day) and the blue band's "Response delay: antibodies after ○ days".
Press "Start 2nd infection", watch to the end, and compare the 2nd (○) curve's peak height, day of peak, and response delay with the first infection.
Press "Add new type (△)", watch to the end, and check whether the green memory B cells respond and whether the new type (△) curve looks more like the 1st or the 2nd infection.
Extension: after "Reset", set "Antibody production rate" to ×3.0 and watch a first infection. Or, after the first infection ends, set "Memory B cells" to 0 before pressing "Start 2nd infection", and compare the graphs.
Check
What shapes of targets did the macrophages eat? What about the antibodies?→ マクロファージは赤い病原体(○)も紫の四角も区別せずに食べた(非特異的)。 Macrophages ate both the red pathogens (○) and the purple squares without distinction (non-specific). Antibodies bound only to pathogens of the matching shape (○), turning them gray and clumping them, and did not bind the purple squares (specific).
In the first infection, around which day did antibodies appear, and around which day was the peak?→ 抗体が出現するまで約12日かかり(応答の遅れ)、ピークは約15日目で、抗体量は約10〜14程度と低かった。It took about 12 days for antibodies to appear (the response delay), and the peak was around day 15 with a low antibody level of about 10–14.
How did the graph for the 2nd infection (○) differ from the first?→ 抗体は約4日目には出現し、約7.5日目に約59のピークに達した。 Antibodies appeared by about day 4 and peaked at about 59 around day 7.5. Compared with the first infection (appearing after about 12 days, peak about 10 around day 15), antibodies were made faster and in much larger amounts (secondary response).
When the new type (△) was added, did the memory B cells respond? What did the graph look like?→ 記憶B細胞は○型専用なので△には反応せず、抗体の出現は約12日目、ピークは約16日目で高さも初回と同じ程度の、ゆっくりした応答になった。The memory B cells are specific to ○, so they did not respond to △. Antibodies appeared around day 12 and peaked around day 16 at about the same height as the first infection — a slow response.
Think further
Using the "2nd infection" result in this simulation, explain why vaccination makes people less likely to get sick.→ ワクチンで無毒化した抗原などを先に体に入れると、1回目の免疫応答が起きて記憶細胞が残る。 A vaccine introduces a harmless form of the antigen first, so a first immune response happens and memory cells remain. When the real pathogen arrives, the body gives a secondary response and quickly makes a large amount of antibody, so the pathogen is neutralized before it multiplies and illness is less likely.
Based on the new type (△) result, why can people catch influenza again even if they had it before?→ 記憶細胞や抗体は特定の形の抗原にしか反応しない(特異性)。 Memory cells and antibodies respond only to antigens of a specific shape (specificity). If the virus's antigens change shape, the old memory cells cannot respond, so, like the new type (△), the response is as slow as the first time and the person can get sick again.
Common misconceptions
Misconception: "Antibodies are made as soon as pathogens enter and work against any pathogen." The first time, it takes days for antibodies to appear, and antibodies bind only to antigens with a matching shape.
Misconception: "Immune memory from one disease helps against any pathogen." Memory cells respond only to the same antigen and do not help against a new type with a different shape.

The time axis is schematic (1 s ≈ 0.4 days; one infection is about 60 s for 24 days), and antibody amounts are relative values. Antigen presentation is shown by a macrophage, although in reality dendritic cells mainly present antigens to helper T cells; memory T cells and cell-mediated immunity (killer T cells) are left out. Pathogen movement is random, so peak values vary a little between runs, but the difference between the first and second infections is clear every time.
